Background. Formaldehyde-fixed paraffin-embedded (FFPE) tissues are commonly used in histology and pathological diagnosis. In recent years the proteomic analysis of slices of FFPE material has significantly advanced and allows the detection of several thousand proteins from a single FFPE slice. This versatile technique has matured enough so it can be used for the development of diagnostic biomarkers or the general analysis of tissues for biochemical projects.

Research environment. The Proteomics of Cellular Signaling Laboratory (CELL) has recently developed two new measurement techniques, PRM-PASEF and g-DIA-PASEF, which are both utilizing the unique properties of the Bruker tims-TOF pro mass spectrometer, combining the separation by ion-mobility with the fast detection of a high-resolution mass spectrometer.
In this project, we will use these new technologies to expand the analysis depth to characterize FFPE-samples in a more comprehensive way.
